How deep is the well for the inline driver? Will it fit longer bits?

The 1/4" socket in the end of the ratchet handle and extension is 3/8" deep. The ratchet head is 1/4" deep. The 1/4" shaft of the extension can pass through the ratchet head, but bits do not.

Does this ratchet set come in a case of some sort?

No ratchet and t handle only . Item is well worth the money and then some if you have the bits to fit it . Highly recommend !
